Update e2e_testing/update_step_time.py tool to preserve existing values

Currently tool rewrites whole e2e_testing/step_time_bounds.yaml file with data inferred from BQ.

But in addition to performance numbers, we have other values such as: target_loss and loss_tolerance

Tool also removes results that it has no value for, it should preserve those.
