Regenerate files for Monarch initiative #4

The code to generate the files for Monarch need to be reactivated, and the files regenerated.

See org.bgee.pipeline.expression.downloadfile.GenerateRankFile.

Issue discussing Monarch needs: monarch-initiative/dipper#147

Summary:

Only presence of expression with ranks
One type of files with only anat. entities, one type of files with anat. entities and stages.
One file per species and data types (with one file being "all data types"), see org.bgee.pipeline.expression.downloadfile.GenerateRankFile.main(String[])
