First, thank you for developing such a powerful tool for hybrid error correction.
One feature that would greatly enhance usability is the ability to track and score deletions introduced during correction. Currently, deletions are not explicitly represented in the corrected reads or in the correction score output, making it difficult to:
-Identify where deletions occurred
-Assess the confidence of those deletions
-Flag reads that may require manual review
It would be incredibly helpful if Ratatosk could:
-Annotate corrected reads with metadata indicating where deletions occurred
-Provide a confidence score or likelihood for each deletion event
-Optionally output a VCF-like summary of all correction events (substitutions, insertions, deletions)
-This would make downstream analysis, especially in homopolymer-rich or repetitive regions, much more robust.
