Not respecting miscellaneous C++ linker flags

Adding a Linker flag in settings -> C/C++ Build -> Settings -> GCC C++ Linker -> Miscellaneous -> Linker flags should set SConfig.py: LINKER_FLAGS. Currently it is ignored.

Tested by setting Linker flags to -fuse-ld=gold.

You're right, I was able to reproduce this in Eclipse Luna and CDT 8.6.0 (will probably also happen in Mars then). Include paths and macros are OK, but linker flags and also libraries are ignored in the generated SConfig.py file. I will try to fix this now and reply back as soon as I have found the issue.
