Simulation configuration file format

Determine the format to be used for the configuration file for the simulation. (E.g. YAML). This should include the ability to add comments describing the parameters.

Create an appropriate place in the Github repository to keep example configuration files and populate it with at least one example. (This should be in an "examples" subdirectory of the simulation program's main source directory)
