I am glad to see a project to merge the matplotlib and ete3, I have a question here. How can I reroot the tree with some groups using plot_phylo? plot_phylo could not parse a Tree() object into it. That means I could not modify the tree before plot it.

Hi @klcym, sorry for my very slow response. Currently, you can't edit the tree directly with plot_phylo - I'd recommend opening the tree with ete3, making the edit and saving in newick format, then loading into plot_phylo for visualisation.
I'm working on a method to use multiple sequences as an outgroup, but I've not figured it out yet.
