Yarle currently (v5.5.8) supports internal note links, but - as Evernote does not store GUIDs of the notes in the generated ENEX file, the best what Yarle can do is to try to identify the note based on the note title. This is not the ideal case, for more notes exist with the same title, the links may be mixed up.
The best and clearest solution would be to add guid as metadata to ENEX by Evernote (suggested here: https://discussion.evernote.com/forums/topic/147832-add-more-metadata-to-enml/, contacted with Evernote via mail then), but until it happen (or anytime), there is one more thing what we can do in Yarle.
Evernote introduced "Note Links" for the same purpose - to connect notes together. It provides various views, "text, preview and link" to show the linked note. In the enex it is stored together with the note's title and the beginning of the text withiin the note.
So, if Yarle recognize this info, it can be exploited during the identification of the linked note, so
