Unable to merge two nets using core_nets.merge_nets_polygons

Description of the bug

I am still having some issues with getting Edb.core_nets.merge_nets_polygons to work. I created a ticket last year, where the fix seems to have helped in some part of the issue but not all area (ansys/pyaedt#3712). I hope it is OK that I open a new ticket for this issue, as there is slightly different behavior of the problem now and more information on the behavior?

Description of the issue:
I am trying to merge two nets together (NET_1 and NET_2) in a four layer design. One of the net is only present on the top layer (NET_2), while the net I want to merge it with (NET_1), is present on all four layers. I do the importing of my IPC2581 PCB design using the import_layout_pcb function.

I can see in the console that the process is running through each layer, and it seems without any issue:

The function also returns boolean true, indicating that it was successful.

When I then import the resulting EDB design in SIwave, I can see that the two nets are not merged together, but still sperate and intact on each layer (different than observed in issue 3712, where the net disappeared on the other layers).

I then tried to simplify my design, doing the IPC2581 import in SIwave, removing all layers except the top layer and then exporting the design as an EDB directory. I then directly import that EDB design in my code and did the same merging function on the same nets, but now only one layer.
This time I get a different behavior: NET_2 is still present and unchanged, while NET_1 is still present but only on some separate traces and pads - the main bulk of the plane that used to be assigned to NET_1 is now assigned to unrelated NET_3.
