Dear PepQuery2 Developers,

I hope this message finds you well. I am currently utilizing PepQuery2 to search for short peptide sequences within the HBV_Related_Hepatocellular_Carcinoma_Proteome_PDC000198 dataset. I have a few questions regarding the dataset that I hope you can assist with:

Sample Composition:

Does the HBV_Related_Hepatocellular_Carcinoma_Proteome_PDC000198 dataset contain only tumor samples, or does it also include paired adjacent non-tumor (cancer-adjacent) samples?
If both tumor and cancer-adjacent samples are included, how can I differentiate between peptides originating from tumor samples versus those from cancer-adjacent samples within my analysis results?
Patient Information:

To calculate the population coverage of target short peptides, I am interested in knowing the total number of patients included in the HBV_Related_Hepatocellular_Carcinoma_Proteome_PDC000198 dataset. Could you provide this information or direct me to where I might find it?
Your assistance with these queries would be greatly appreciated as it will help me better understand the dataset and accurately interpret my findings.

Thank you for your time and support.

Best regards,

This dataset contains both tumor and normal samples. The sample information is available at https://pdc.cancer.gov/pdc/study/PDC000198 ("Experimental Design"). For how to get the sample information for a returned query, the methods mentioned in these issues may be helpful: #24 , #33 , #34.
