Add format conversion params to balibase module

Now by default, the balibase module assumes that the input alignment is in fasta format and it converts it to msf format using mview. This way the alignment becomes compatible with bali_score. Input format should be parametrize and in this way it will allow to check whether the alignment needs to be reformatted. Also format_out should be provided by nf-benchmark main.nf to the benchmark module (check whether bali_score takes more than one format or only msf).
