A number of tools would benefit from some clarification (either in documentation or in the output files themselves)

This includes:

The outputs from frag4feature, fragFilterSpectra and averageFragSpectra all include a tab separated output file that contains fragmentation spectra. But it is not clear from these outputs how many peaks are being removed.

More to add here based on the tutorial @jsaintvanne is working on
