I wonder if you might also be able to figure out any general trends with respect to experimental design and how many generic genes change? Like does knocking out a transcription factor lead to more generic genes than knocking out the small RNA? Or does either genetic manipulation lead to more changes in generic genes than a media-based comparison?
This will require curating our training set to only include certain experimental designs and then comparing generic genes across these different training sets.
