I've got this by editing a Matroska file:
time in windows explorer should be current time (13:07)
i've got one hour before (12:07) which is neither the original file creation time

Is 12:07 by any chance the modified time of the input file? (this behaviour can be changed under Settings)

nope, it keeps updating when I make new changes with current time of the export minus one hour. tomorrow I'll try on a Mac. I'll keep you updated
That's odd. you could try to change the setting "Set file modification date/time of output files to:" and see if it makes a difference.
