Changes in repository config should clear any local clones

For non-configured projects, we use filesystem path discovery to find the right reference root and the localization root. If the repository config is changed, e.g. due to a repository move or rename, any old data needs to be removed to prevent it from being accidentally discovered as a reference root or a localization root.
