This is done .desktop file and creating an icon.

An example from mantid is:

 Name=Mantid Workbench 
 Comment=Neutron Data Reduction Framework
 GenericName=Mantid Workbench 
 Exec=/opt/Mantid/bin/mantidworkbench
 Terminal=false
 X-MultipleArgs=false
 Type=Application
 Categories=Education;Science;Qt;Analysis
 Icon=mantid_workbench
 StartupNotify=false
 Name[en]=Mantid Workbench
