Load SC parameters from a configuration file

The number of parameters, i.e. arguments given to the SC executable, is quite long. This makes it error prone.
It would be more convenient if these parameters could be loaded from a configuration file.
That would also support provenance, i.e. the output of SC runs can be reproduced more easily.
