is it possible to distinguish ignored files which part of the spec from those not part of the spec?

You know the tool will only be as good as the source data :)

As you've mentioned in the readme running the validator and/or pybids on a bids dataset, then re-running it over any files present in the .bidsignore seems like a good first step. Co-opting an existing converter that does much of this work might be the fastest way forward after that as many of them index their given input folders.

An alternative might be to write additional schema and feed it into the validator for BIDS-like data.
