Ubuntu 18.04.2 LTS with Gnome 3.28.2
I tried a couple of java applications, for example the one on StackOverflow

The icon shows up in the system tray as a black square, with the real icon showing up far away, in the top-left corner of the desktop, like shown in this image of a different application exhibiting the same behavior.

I have disabled Wayland, and I have also tried the original Topicons and the Topicons Redux fork. Same issue.

Any idea/pointer of something I can do to fix it in TopIcons? Looking Glass does not show any error.

I'm having the same issue in Solus GNOME

The wide empty space pictured below are my Slack/Quassel icons.. hidden because they are black against the plata-noir theme

So, if I understand well, is this a theme issue?
Have you tried playing with brightness/saturation to check this?

Same problem here, using Ubuntu LTS 20.04 and Gnome 3.36.8 with default java system tray tutorial and JDK v11
