Might be good to implement a flag from command line to enable turning on and off (we can set default to on) this behaviour. In case at some circumstances that people don't want to care this, For example, some species may lack of this mechanism, or if someone is interested in synthatic peptide sequences. What do you think? @lydiayliu

lol realized I never commented on this. Sure it's not too much work!

Though since it only applies to the PROTEIN N-terminus I don't really think there will be too many people objecting this feature.
