For this assignment you will need to create a new environmnet called Caiman containing all relevant libraries for source extraction. Installationthrough conda-forge (August 2019) can be found here CaImAn
Before starting the assignment remember to activate caiman environment by doing conda activate caiman.
In this assignment you will work with multiple files. It is recommendable to separate those files according to the step of processing they belong to. All files will be share together in the Dropbox account, and correspond to the following steps:
- caiman_video_trial_*.tif - > raw data files (6 files)
- calcium_video_trial_*.hdf5 -> source extracted files (5 files)
- calcium_video_trial_*_corr.npy -> correlation image files for multiple sessions (5 files)
- traces_example.npy -> calcium temporal traces corresponding to multiple sessions (1 file)
- traces_timeline.pkl -> timeline for multiple sessions alignment (1 file)
All data used in this assignment was collected in the Memory Dynamics Lab by Evelien Schut.
Please consult Brightspace for the data and tutorial videos related to this assignment.
