Resolves #914 (in a way)

Housekeeping PR to change the paths in the pipeline to the public locations of tissue expression files.

Updates paths to GTEx and pext to the now public locations
Comments out no longer needed tasks (we may want to entirely delete these)
Adds a longer comment describing why the GTEx and pext downloading and processing steps are removed
Updates downloads
