- Assessment Phase: Consultant shall explore the feasibility of the porting project, where the conclusion of the phase is a determination of whether Consultant wishes to continue the project, and if so, an estimate (+- one month) of the length of each subsequent phase.
- Samseg_registerAtlas Phase: First porting efforts will focus on the atlas registration function, which is believed to be smaller and ‘easier’ than the segmentation function. It is possible to drop-in the newly ported samseg_registerAtlas.py to the Matlab implementation to test ‘aseg.mgz’ output. This phase is exited when ‘aseg.mgz’ is equivalent in 40 test subjects (aka. ‘Buckner40’, provided by CorticoMetrics). If ‘aseg.mgz’ results are not identical, CorticoMetrics will assess whether the results are ‘significantly’ identical, and provide updated testing to account for any mathematical variances.
- Samsegment Phase: Next porting efforts will focus on the segmentation function. The phase exit again consists of testing against the 40 test subjects. In the phase, it will not be necessary to port the graphics-based functions which are optionally output for visualization (as these may involve extensive work, not necessary to achieve the segmentation function).
- CorticoMetrics Testing Phase: In this phase, CorticoMetrics will work with the FreeSurfer lab to conduct a comprehensive test (composed of a cohort of thousands of subjects). If problems are found, CorticoMetrics will determine the level of Consultant involvement in resolving problems. Consultant may conduct the following phase in parallel with this testing phase:
- Debug Visualization Support Phase: In this Phase, Consultant will work with CorticoMetrics (who will interface with the FreeSurfer lab) to determine a manner of replacing the visualization debug functions in samsegment.m, as these currently use fairly elaborate Matlab graphics functions.
