How to interactively explore results

Kana progressively renders visualizations as each step of the analysis is complete. Explore the wonders of your data in an interactive session within the application. Behold, the screenshot below provides a glimpse of the exploratory environment within Kana.

The application comprises three main components:

Reduced Dimensions Section:

Explore various embeddings computed during the analysis, such as the t-SNE and UMAP. Unravel the mysteries hidden in your data as you journey through these visualizations.

Marker Section:

  • On the right sidebar, delve deeper into the clusters with the Marker Detection panel. Here, we identify and show the top markers for each section. You can also filter and rank these markers by various metrics.
  • The Gene Set Enrichment panel displays the most overrepresented gene sets among the top markers (default of 100) for any cluster or comparison. And that's not all!
  • The Cell Type Annotation panel, powered by the singleR algorithm, labels clusters based on their similarity to reference expression profiles for curated cell types.

Gallery Section:

Contains diagnostic plots from individual analysis steps.

Kana provides various features to explore the results and perform interactive analysis:

Automatic Cluster Highlighting:

Hover over dimensionality plots to magically highlight clusters in the annotations.

Explore Cell Annotations:

overlay various cell annotations and select specific groups in the reduced dimensionality plots.

Adjustable Color Scale for Contrast:

Use the slider to adjust the color gradient of the plot. Useful when the data is skewed by few lowly or highly expressed cells

Find Markers for Custom Selections:

Embrace the lasso selection mode to compute markers for custom user-selected cells.

Versus Mode for Cluster Comparisons:

Engage the versus mode, where you compare markers between two clusters or two custom selections. Helps identify subtle differences between closely related groups of cells with ease.
