This submission introduces a new Protocol API to provide a centralized, programmatic interface for the protocol toolchain. It also enhances the test coverage for the protocol management and oracle tools. This includes new test suites for the Protocol API and the protocol manager, as well as additional test cases for the protocol oracle. Additionally, this commit consolidates the project's dependencies and fixes a bug in the dependency graph.

This commit introduces a new Protocol API to provide a centralized, programmatic interface for the protocol toolchain. It also enhances the test coverage for the protocol management and oracle tools.

- **New `ProtocolAPI`:** A new `ProtocolAPI` class in `tooling/protocol_api.py` encapsulates the functionality of `protocol_manager.py` and `protocol_oracle.py`, providing a single point of entry for creating, updating, and querying protocols.
- **Unit Tests for `ProtocolAPI`:** Added a new test suite in `tooling/test_protocol_api.py` to ensure the reliability of the new API.
- **Enhanced Tests for `protocol_manager.py`:** Added a new test suite in `tooling/test_protocol_manager.py` to provide full test coverage for the protocol manager.
- **Enhanced Tests for `protocol_oracle.py`:** Added new test cases to `tooling/test_protocol_oracle.py` to handle protocols with no rules and to ensure graceful error handling.
- **Dependency Consolidation:** Merged the dependencies from `tooling/requirements.txt` into the root `requirements.txt` and removed the redundant file.
- **Bug Fixes:** Fixed a typo in `knowledge_core/dependency_graph.json`.
