A working runQuery

The runQuery function is much more robust now. Many options have been added and many bugs have been fixed. Some breaking changes may still happen as option names change and the code moves to data.table from dplyr. Some other functions have been exposed to the user, although not documented yet. Basic error handling has also been added.
