HotSpot warning when using the four core floorplan

Tried to add a steady state heatmap to the simulation results. The directory is ~/projects/heatmaps/hotsniper-experiments. When I run source command.txt in this directory a heat map is created but I also get the error HotSpot warning:
warning: overlap of functional blocks?
Is there a problem with my floorplan? I don't get this warning when I use the HotSpot in hotsniper (which is a bit older than ``~/projects/HotSpot`.

When running hotsniper version of hotspot by hand I don't get the warning:
../hotspot/hotspot -c ../hotspot/gainestown_4_core_l3_cache.hotspot_config -f ../hotspot/gainestown_4_core_l3_cache.flp -sampling_intvl 0.001 -p InstantaneousPower.log -o temperature.log

When I run the heatmap command with the hotsniper hotspot binary I get a segfault. This is not surprising as that version of hotspot is heavily modified according to Anuj.
