MAGeCK MLE set as a default

I changed the parameters and the workflow so as to have MAGeCK MLE set as a default and the user has to explicitely use the RRA parameter.
BAGEL2 will be run as soon as contrasts are given.

It looks like this pull-request is has been made against the LaurenceKuhl/crisprseq master branch.
The master branch on nf-core repositories should always contain code from the latest release.
Because of this, PRs to master are only allowed if they come from the LaurenceKuhl/crisprseq dev branch.
